CIEMAT's governance is organized into individual bodies (General Management and Presidency) and collegial bodies (Governing Council and Management Committee), in accordance with its statutes.

The presidency of CIEMAT falls to the head of the General Secretariat for Research of the Ministry of Science, Innovation and Universities, in accordance with its basic organizational structure approved by Royal Decree 472/2024, of May 7.
His or her duties include:
- Holding the highest institutional and legal representation of the organization, chairing its Governing Council, and ensuring compliance with its purpose, objectives, and functions.
- Signing collaboration agreements, memoranda of understanding, implementation agreements, or legal instruments of any other nature whose signature is not the responsibility of the head of the CIEMAT Directorate and which may generate commitments and obligations for the organization, without prejudice to any delegations that may be established.

La presidencia del CIEMAT corresponde a la persona titular de la Secretaría General de Investigación del Ministerio de Ciencia, Innovación y Universidades, de acuerdo con su estructura orgánica básica aprobada por el Real Decreto 472/2024, de 7 de mayo.
Entre sus funciones, se encuentran:
- Ostentar la máxima representación institucional y legal del organismo, presidir su Consejo Rector y velar por el cumplimiento de su objeto, fines y funciones.
- Celebrar convenios de colaboración, memorandos de entendimiento, acuerdos de ejecución o instrumentos jurídicos de cualquier otra naturaleza cuya suscripción no corresponda a la persona titular de la Dirección del CIEMAT y que puedan generar compromisos y obligaciones para el organismo, sin perjuicio de las delegaciones que, en su caso, se establezcan.
